i wish that script folders don't "collapse" when clicking a script on root.

the option :

on top

should make nothing else then taking the qm window on top

the old option 'on top' should be renamed to something like :

pure scripting

i ever have to use my ppro menu for the whole qm window on top

You can keep script folders from collapsing by turning off “Expand Single Folder” in the general options tab.
